Even in real life we have certain basic assumptions and we trust most people. In situations where we don't know who to trust - two conflicting versions of a story - we at least know the advesaries.
As storytellers, the Wachowski brothers can't keep asking us to question every single person in the film that way and expect us to still be entertained.
